How does WebP to PDF preserve pixels and transparency?

Each WebP is decoded by the browser and written into the PDF as a lossless PNG image. This keeps its decoded width, height, and alpha channel. It does not keep the WebP compression stream, so the PDF can be larger than the source files. Animated WebP files contribute their first frame only.

WebP is a web delivery format: compact for transfer, but outside the browser it often has nowhere to go. The decoded pixels, width, height, and alpha channel all survive the conversion. What does not survive is the WebP compression stream itself, because a PDF has no way to store one: the image is rewritten as a lossless PNG instead.
